One of my drives is currently failing so I have moved the sites from it to the main drive, once the data is moved cpanel creates a symlink on the old drive to /newdrive/user does this symlink serve any purpose? When I get a new drive will I need to recreate these symlinks?

Yes it does, a lot of scripts have hardcoded paths and there may be any number of other things that are using these sym-links. You may get lucky when they are removed and everything will be fine but it is possible you will find some problems.
