Wherever you put them. 
It depends on the panel, and where the partition on the second drive was mounted.
cpanel stores them in /home/user/public_html, so it would be /otherdrive/home/user/public_html.
ensim uses /home/virtual/sitename, so it would be /otherdrive/home/virtual/sitename.
