A lot of my staff cant seem to access our networks forums or mainsites.

We get 'page not found' errors randomly.

I would like to use WHM to fix this, but all of a sudden they have rendered my license invalid.

Well, I've browsed the site & forums, without errors. I've heard of this happening before.
What version of cPanel do you have?
Anyway, check your apache logs to see if there are any error messages such as segmentation faults etc
