I would like to add a cron job to my server but when I did a crontab -e I noticed the file had a plesk entry in it saying:
don't edit this file; edit the master and save.
(or something to that effect)
Can I ignore this? It makes no sense or is there a place I can add entries through plesk?

Also if I add my job through crontab -e, will plesk at some point overwrite my addition?

You should be just fine using crontab -e to add a job - I've done this several times - and upgraded Plesk - and it's kept the configuration intact.
