I have two nameservers, each a seperate server. I moved the accounts on the secondary onto another server and placed an order to upgrade the server to Redhat Enterprise + cpanel.

The server is down and constantly crashing since the image.

That is not the main problem at the moment though. Users on other servers are not reaching their websites. ns1 is up and running perfectly fine.

It appears if I remove the record and then add it again it works properly.

Since clean dns records is not correcting this is there another way to clean up the existing records?

It appears it is not showing the previous as the authoritative.

I am not sure exactly what is happening. I would look inside one of the config files for a domain that is causing it to crash and see if there is something weird in the config files. If not you could always remove all domains and then use cPanel to sync them from the working server.

It appears that the /var/named/*.db files are there for the problem domains but they do not appear in /etc/named.conf.

Is there any way to add them in? I have tried /scripts/fixndc to no avail.

You could manually add them...but that would take awhile. Since you said you had a second nameserver that works I would suggest setup dns cluster and sync with the server that works.

That was the server that was replaced. It was previously setup as a dns cluster.

I exported the server domain list, ran nslookup against the list, exported listed, duplicated, replaced and formated to named.conf and imported.
