When cpanel did an update I seen a fast fix wich was

chmod -Rf 777 *

I ran that in home but now the trouble is those with shell can access all dirs.

Well, you gave everyone all permissions, worse than them just being able to view, they can do anything with it

If that execute the directory, they also can't view the contents of it.
