Will changing the hostname in WHM to server.domain.com cause any problems? And do I need to change anything anywhere else when I do this?

Currently my hostname is set to domain.com, but I was told this is an incorrect setup if i want to have multiple servers.

You need to add a A record for it but WHM will prompt for that. If you host dns someplace else just make sure and update that.
