I have a server with 2 80GB HD's (RAID1) now I want to know is it possible to make a backup from the sites (cPanel backup) on the second HD or is that not possible or not a good idea, and can I better put a third HD in the system?

How about getting a remote backup solution or a cheap server and performing automatic backups to it?

Remote backup is always best (like the RS ftp)

However if you already have two drives and don't have lots of bandwdidth (daily backups can take alot of bandwidth) I would do daily backups on the local server and then weekly send them remote using a script.

Yes you can use the 2nd disk and/or get a third but IMHO remote is best
