Whenever I try to log into

cPanel https://MyIP:2083
or
WHM https://MyIP:2087

securely, I get the browser's Security Alert pop up window ("There is a problem with the site's security certiicate...").

Do you know what is the problem?

its because its a self signed certificate - and there's not much i believe you can do about it ;|

So does it mean, that I shouldn't worry about it and simply click on "Yes" when the question "Do you want to proceed" comes up?
Is it still safe?

Yes, it's safe. It basically means that the connection is secure, but the certificate from the server has not been "verified/approved" by a trusted 3rd-party licensing company.
