I have also similar quota problem:

Wihtin the WHM, all quotas are unlimited, but at the shell, I get true quotas with quota command.

/scripts/fixquotas run without any error nor warnng.

Any Idea?

Exp: all accounts are transfered from Ensim, and assigned to Plans, modified all prefs, (quote, bandwith, etc.)

I once had this problem. Check to make sure usernames are short. If they are to long it doesn't put quote so try short usernames.

Is the filesystem mounted with "quota" support?

Check /etc/fstab or mount
