I noticed while glancing through cPanel logs that when running /scripts/upcp it reports the MySQL 3 packages as being created in 1969, which leads me to believe this is why it's not updating from layer2.cpanel.net correctly. Has anyone run into this problem and is there a quick fix for this? Possibly just changing over the time stamps to reflect a newly updated package of Exim...

Using Mysql3
MySQL is up to date (Wed Dec 31 19:00:00 1969)
MySQL-shared is up to date (Wed Dec 31 19:00:00 1969)
MySQL-devel is up to date (Wed Dec 31 19:00:00 1969)
MySQL-client is up to date (Wed Dec 31 19:00:00 1969)
MySQL-bench is up to date (Wed Dec 31 19:00:00 1969)

I wasn't even alive for 1969 and neither was MySQL (or Rackshack, come to think of it). Looks like MySQL is trying to go back to Woodstock.
