So now that they are available through the control panel? How do I disable them completely? How can I disable them for only one account?

You can just manually edit the theme files and remove the links to it. I do this for a few things I don't support.

My advice is to remove access to all the shared scripts completely (mainly all the formmail scripts)
You can then modify your cpanel theme and take out the links to scripts you dont' want.
chmod the scripts to 000 to prevent anyone from using them, this will also stop Cpanel from updating them.

I use Fantastico, why would I need the addon scripts anyway?

You can simply edit your Cpanel theme and remove the links to them.
Cpanel has yet provided us with an option to remove the addon scripts. It has added a new option to enable/disable web stats, and webmail programs but nothing for addon scripts.

Yes, that feature is availabe in the feature manager, but not all themes have the ability to use the feature manager.
But I would also add that any you don't want any one to use.. to chmod to 000 and chattr it... to make sure no one can... ( I do that with the formmail scripts )
